He hasn't decided or realized his true feelings yet, for either of them. I'm totally for the tsundere Haruhi x Kyon relationship. ;]
But yeah, he kissed Haruhi because he didn't want her to create a new world, and both the future Mikuru and Yuki noted that was what to do to stop it. Though the kiss totally showed that he did have feelings for her, in my opinion.
